Measure both sides of the PI trim, adjust to 7-9 AC volts apart, pwr amp being the prodominemt side. We're really hijacking this thread in a way, as there are other threads that discuss the PI adjustment in detail. But at the risk of adding to the hijack... I have an externally-accessible 10-turn PI trimmer on my amp. I got some white heatshrink, opened up the amp, got a few likely PI tubes and adjusted the multiturn trimmer for AC balance. Not sure if there would be a pop or not, but you could have a relay switch in/out a second capacitor(s) on the V1 cathodes, such that you have higher values for clean and lower ones for overdrive. I thought about doing that for mine, but honestly I've got ample bass on the clean channel of my dual-K...

Man, I made it through the whole set of videos just now. That was really a cool window into their creative process recording. One thing that struck me was Ford's serious humility in asking about his tone and playing and how it was coming across. I'm a little surprised that he's not more opinionated ...

Although I've only had experience breaking in one amp, the magnitude of the changes you seem to describe is way over what I experienced. The part about the clean channel not cleaning up initially, in particular, caught my eye. Definitely not my experience.

Learn from my fail: before spending 45 minutes substituting tubes in every socket more than once to figure out what is causing the strange static underneath bass notes, then plugging into a mixer and finding it there, too, thereby determining it must be something in both of your main gigging guitars...
