If both channels are truly in phase, then the best course would be to use mix resistors, or the tweed mixer MLP-MX6 mentioned. If you bring in-phase signals into separate sides of the PI, they will tend to cancel each other.

A few ideas in no particular order to maximize clean tone...
-- remove the bypass cap from V1B
-- replace V4 with a 12AT7
-- change the dropping resistor values in the PS to 1K and 4.7K like a Twin
-- remove the MV circuit, or always keep it full on

Sowter transformers will do custom models. Probably pretty expensive for one-offs.
Edcor USA will also do custom versions of their stock models. Looks like they have European distribution now, too.

I've not used one, but the Ironsounds FX loop gets good reviews. Looks like a pretty simple installation as well.

Looks like that amp uses a bridge rectifier setup so a single tube rectifier is not a possibility. To brighten the amp, I would try removing, or at least reducing the value of, the .001uF plate bypass cap on V1. Hopefully it's not needed for stability. You might get a little more hiss without it. Look at the Pignose G40. It also uses a bridge rectifier and derives its bias voltage from the HV secondary. Well, I've had both JJ and Sovtek go south on me (in a Deluxe Reverb), so I think it's a crap shoot with current production tubes. That said, if size is an issue, the Sovtek is smaller. Yes, if you have an EFX loop, just put a booster in it and switch it on for solos. A Boss GE7 works great for this as you can boost the mids as well as the level. Another good amp-like pedal is the Emma ReezaFratzits. I wouldn't call it high-gain, more like a lightly to heavily overdriven amp tone. Very unique sounding, not at all like a TS.
For higher gain sounds, maybe something like the Subdecay Blackstar would suit.
