Guys there are 2 arrows in the middle of the tone stack board that say B4 and B5 on the layout. This may be a dumb question, but anyway does that mean to connect under the board with a jumper to the pins B4 and B5 on the right?

Generally yes, the B nodes are different voltages through the dropper resistors. So you'd connect a wire from B+4 on the power supply area to the B+4 on the board and from B+5 on the power supply area to the b+5 on the board which is basically B4 and B5 often.

But I get some random scratchy noise after playing for about a half hour. It comes and goes intermittently. Any ideas on that?

It could be a solder connection that's not perfect that as it heats up acts up a bit. It could be a tube. You can try swapping out tubes to see if it helps or just look over the solder joints in detail and reflow any that seem odd.
